Meditation on death can have a serious effect on ones perception of reality, it can motivate one to seriously work on themselves, but at the same time it will also stir up some lower elements, such as the fear of death itself, anxiety of whether one will die peacefully or painfully traumatic, sadness of departing from our loved ones, and so on. I gather that this is a normal reaction, but this is obviously not full comprehension of death because these elements are still there to haunt us.
Is it just a matter of studying those elements further?

Yes, keep meditating. Meditate on the reactions you feel: the emergence of those reactions shows that the meditation is working, so keep going until all those negative reactions are transformed, and comprehension is complete.
