As Samael Aun Weor stated, we can think that we have annihilated an ego, but if the sentiment in the heart remains, this shows that the ego is still alive.

Does this mean that we didn't comprehend it completely (part that was understood in the intelectual part was eliminated), but still conciousness is imprisoned in the remaining part (in the heart)? Or Divine Mother couldn't eliminate it all at once, so we need to pray more, or... something else ?

How does it feel like when an ego is completely undersood and ready for elimination ?

Comprehension occurs in levels. We may comprehend an ego in a certain level, but the Divine Mother cannot disintegrate an aggregate unless there is complete knowledge of the fundamental cause of a given aggregate.

However, even if there is comprehension, the Divine Mother will often withhold dissolution of a specific psychic aggregate until the karma associated with that ego is paid. This is why disintegration takes tremendous and consistent effort.

Therefore, one must have complete understanding of a defect and the karma of that ego must be paid in order for there to be mystical death. We pay karma in many ways, but always under the guidance and instruction of the superlative consciousness of the Being.

When there is genuine comprehension in the soul and an ego is ready for annihilation, the consciousness feels tremendous joy and inspiration. As Samael Aun Weor wrote, "The greatest joy for the Gnostic is to celebrate the discovery of some of his defects." There is not only great joy in self-discovery, but also in the comprehension of a given infernal psychic element, since this indicates with precision that such an aggregate will finally be eliminated.

Comprehension on the path of initiation is one of joyful perseverance, the Paramita or Perfection of the spiritual warrior. This is represented by Sigfried, the Christ, he who is "joyful in victory."
When these selves have been beheaded and disintegrated, we feel great relief and immense happiness. -Samael Aun Weor, The Great Rebellion

Joyful in hope, suffering in tribulation, be thou constant in thy prayer.

Benedictis, qui venit in nomine Domini. Osanna in excelsis.

"Blessed is he who comes in the name of the Lord. Hosanna in the highest!"
